Introduction
When I first played the game, I made the mistake of starting Croft Manor first and quit the game pretty early, without even touching the main game yet. After I finished the Manor puzzle, I went back and reloaded the Manor, but the progress is gone and I'm back at when I first quit. I read another Steam user say the progress on the Manor is saved by loading a save from the main game first. I tried creating a main game save, and quit. When I tried to reload, there was no Resume option, only Start Game. However, I could load my main game save after skipping the first 2 cutscenes. The Croft Manor save is still gone forever.

But really, I do recommend playing the main game for at least a few minutes to get hold of the control before starting Croft Manor. I made this guide to prevent new players (or returning ones who forgot) from making the same mistake as I did.

Another tip from me, DO NOT watch cutscenes from the Rewards menu if your latest save isn't a manual save. It will be as if you're restarting a level, and if your latest save is an autosave, it'll be gone forever. Choosing Resume will load the level after the cutscene.
No Resume option
  1. Start the main game first.
  2. When you gain control of Lara, make a save. This save will be removed, so don't progress. Quit back to menu.
  3. When you click Start Game back on the menu, it will be as if you started a new game. Now, quit the game.
  4. Locate the save files. It's at Documents\Eidos\Tomb Raider - Anniversary\Default Profile.
  5. You will notice there are only 3 files like this. Delete the autosave.TRASave, and rename the Savegame1.TRASave to autosave.TRASave.
  6. Start the main game again and make another save. Quit to the menu.
  7. When you click on the Start Game again, there should be an option to Resume. Now, saving will work as it should.
Croft Manor save
  1. Now you can start Croft Manor. Load it, and at least reach a checkpoint.
  2. Quit Croft Manor, and resume the game. You will hear the checkpoint chime from loading the main game.
  3. Quit the game. Not sure this is necessary, but just to be safe. Then, start the game again and load Croft Manor.
  4. You should be at the last checkpoint. Continue playing the game.
  5. Quit and reload Croft Manor every few checkpoints just to be sure. For me, I will always load at my last.
  6. Once you finished Croft Manor, when you reload you will be at your last checkpoint. But I recommend repeating step 2-3 once more just to make sure.

Thanks to mfaraday for providing the solution for the no Resume option bug. Link to discussion here.

Also thanks to ReadyToPlay for finding the solution to the Croft Manor save bug. Link to discussion here. The steps there recommends that you load the main game and quit everytime you hit a new checkpoint, but for me doing it only on the last one is fine. Ever since I reloaded the main game after hitting a checkpoint once, my Croft Manor save stopped being buggy.
